Do MUDs count?  If so, The Eternal City would be mine.  It's a Romanesque fantasy MUD which concentrates on combat and social interaction, but also has crafting, thieving, and political intrigue.  It has the best social interaction of any MUD I've ever played, due to the extensive background of the world, and the strict enforcement of IC roleplaying.  It also boasts an excellent parser system that lets you interact with the world easily.

It was big in the late 90s, but then they joined with Skotos Games and became pay-to-play.  They peaked around 2000; there's been far fewer players since then.

While I don't personally own it, probably the most obscure game I've played, and it skirts the edges of RPG and Board game, is 'Kobolds Ate My Baby', and it's Christmas themed expansion module.

I have alot of these

Quest of the Ancients.. from Black Unicorn Press (no longer around)
Aliens: The Roleplaying Game
Villains and Vigilantes
Twilight 2000
Recon from Palladium
Mechwarrior (RPG for Battletech)
Warhammer Fantasy (the RPG, not the fantasy battles)
Tunnels and Trolls  very simple but great

I should go look at the bookshelf and find some more, but I am not going to.

Okay that is obscure and for a good reason.

Aliens: The Roleplaying Game
Okay that is obscure

Recon from Palladium
Not that obscure. It was in print until Palladium had issues.

Villains and Vigilantes, Twilight 2000, Mechwarrior (RPG for Battletech), Warhammer Fantasy (the RPG, not the fantasy battles), and Tunnels and Trolls  were popular mainline games for decades. Tunnels and Trolls has a current new edition. Those are not obscure, just not well known to the D20 saturated gamers of today.

I used to have a copy of the incredibly popular sort-of RPG Witch Hunt.  I never was sure how they expected anyone to play it.

Now I don't want anyone bagging on Mechwarrior. Sure the system was simplistic, but it was created as an afterthought for one Hell of a war game.

I was throwing dice to determine hits with autocannons and LRM spreads well before I had even heard of THAC0, my old group played Battletech for over two years, it was a quick and easy jump from commanding entire battalions to much smaller units with each person as a mechwarrior, rather than competing for who's company had the best combat record, who had the most losses, and who burned through the most ammo.

*Ahem*

Warhammer FRPG might have had a lousy system, but man... What a world building job!
Listing WFRPG as obscure is... obscure.
